Qoole 99 is very close to the control scheme in quark. I think the only major differences are the position of the top/side views, The button used for movement along the 2d grid, and the fact that quark supports more games.
Another problem with qoole99 is that item direction wasn't included. I really recommend either switching to quark, or downgrading to qoole 2.5 (and then compiling the final version of your map in qoole 99)
But as for fixing your qoole 99 there should be something along the lines of a "window->cascade windows" command in the menus. I can't remember where this feature is, but as soon as I can confirm it's location then I'll let you know.

Haha, I know Qoole sucks, I only use it for making jump maps.
And I fixed this already. (System Recovery)
Thank you for the response.

cool
As a follow up, since you obviosuly have a map loaded the solution to wayward child windows would be the window->default layout or window->cascade features that you can see in your screen shot.
This was a much needed improvement on qoole 2.5 because moving your child windows by accident was extremely common place, and there was no easy way to just put them back to normal size/position. (well there technically was, but it had issues with high screen resolutions.
