well seems you can ask just about anything here and get a good answer.
i put together a server, and spent hours and hours on configuration files, and they are gone!
haha no just kidding, but they do dissapear. this is Ubuntu Linux, and I type sudo reboot from ssh. when i do this sometimes lots, and i mean lots of things i installed disappear. this happens often, and another reboot seems to always fix it. upon further investagation, i think it's the file system becoming corrupted, and journaling is supposed to prevent this.
now a good method to shutdown probably works (haven't tried), shutodown -r, but I still really wanna know what the fuck is going on. I do a dmesg, to view the bootup reporting, and i see a lot of ext3 messages, but i'm not sure if there bad or good.
i thought I was going to some type of "safe mode" system, but i type runlevel, and it says i'm on run2, which is a full multiuser, gui boot, with networking.
it's just like wtf!! when all your work disspears

You need to be more clear what files are involved, and perhaps get an IRC client, and connect to irc.freenode.net or irc.efnet.net, and ask #ubuntu, #linuxhelp, #linux, etc. Also check the official documentation for ubuntu.

i have no idea what exact files are gone, because it's so many, a good guess would be files that were in use when when the machine shutsdown.
it has something to do with what's mounted at shutdown, the filesystem, and jouraling features, i believe dmesg points you in the right direction.
